I think you may be missing my point?
If you train and manage the relationship (now) and as the puppy matures, you will not have issues (later) such as Samson sensing that the younger boy is intact, and forming "new aggression" from that, it doesn't happen that way. They will know each other, it will the the norm for them, and house mates are almost never aggressive with each other, it's dogs they don't know that have those issues. Many owners and breeders have intact and neutered males that run together with no problems. If your dogs have good temperaments to begin with (and they do) and you set parameters for allowed behavior and interaction, you will be fine.
I have quite a few families that have two male dogs of mine, and the older was neutered before the puppy came home, and the younger kept intact for 2 years with absolutely no problem. I also have a couple families that have intact males at home, and bring in a puppy, and neither is neutered and they run together just fine as the puppy grows up and matures too. DXBoon has an older neutered male, an intact almost 6 year old, and an intact almost 6 month old, and she isn't having issues with them.
